The way I understand it, if the .htaccess file is incorrect then this error won't happen half the time, it will be there ALL the time until you fix the problem. On the occasions I've messed up my .htaccess file I often end up with an Internal Server Error and I have to restore a previous version of the file to rectify the problem.

I don't know if this helps, but I have occasionally seen an Internal Server Error at times when I know there shouldn't be one. For instance I saw the error, then refreshed the page and it was OK again. If that's the kind of thing you are seeing - i.e. a problem that appears and disappears without you changing anything - then it could well be an issue with your host.

You say you've only just moved to GoDaddy, which is unfortunate because I would advise against their hosting. They are fine for domains but their hosting is below par. Hostgator is a lot better IMO.
